About this website

EMBOSS (European Molecular Biology Open Software Suite) is a free, open-source software package designed for molecular biology research, providing a comprehensive collection of over 200 command-line tools and graphical user interfaces for analyzing DNA, RNA, and protein sequences. Originally developed by the European Bioinformatics Institute (EBI) and other research groups, EMBOSS enables researchers to perform a wide range of sequence-based tasks including sequence alignment, pattern searching, primer design, restriction enzyme mapping, translation, reverse translation, sequence statistics, and format conversion. Each application is well-documented and follows a consistent naming convention, allowing users to easily chain multiple tools together in scripts or pipelines for automated analysis. The suite includes core tools for pairwise and multiple sequence alignment (e.g., Needle, Water, ClustalW), database searching (e.g., FASTA, SSEARCH), motif and pattern identification (e.g., fuzznuc, patmatdb), and sequence feature annotation. It also offers specialized applications for codon usage analysis, phylogenetic tree construction, protein property prediction (e.g., isoelectric point, hydrophobicity), and sequence assembly quality assessment. EMBOSS supports a variety of input/output formats (FASTA, GenBank, EMBL, Swiss-Prot, GFF, etc.), making it interoperable with other bioinformatics tools. In addition to the standard distribution, EMBOSS provides a set of contributed packages called EMBASSY, which extend functionality into areas such as RNA secondary structure prediction, genome comparison, and statistical analysis. The software can be run locally on Unix/Linux, macOS, and Windows (via Cygwin), and is also accessible through several web-based servers and graphical inte
